Following is the list of missions in the uncut original version Ace Combat 3: Electrosphere. Upon its initial release, Electrosphere consisted of 52 missions but due to story branching, only 15 to 19 could be completed in a single playthrough.

Unlike in other games of the Ace Combat series, most missions could be completed with varying degrees of success. The message "Mission Accomplished" was awarded for fulfilling both mandatory (e.g. destroying all targets) and optional mission requirements (e.g. staying within time limit); "Mission Over", for only completing the former; and "Mission Failed", for crashing or being shot down, which led to a game over. Both "Mission Accomplished" and "Mission Over" prompted different dialogue from characters and, after certain missions, unlocked secret levels.

In the Mission Simulator mode, the missions are numbered hexadecimally. The same convention is used in this mission list.

The 52 missions of Ace Combat 3 can be grouped into nine major story arcs, separated by plot-relevant decisions that result in shifts of the player character Nemo's allegiances. These four decision points (marked orange on the chart to the right) are points of no return, which ultimately determine which one of the five possible endings (marked red) the player will receive. Some arcs are completely linear; others feature hidden missions (9 in total) that either replace the default "core" missions or are inserted between them. Unlike major plot choices, these hidden missions have no effect on the outcome of the game.

Missions

UPEO (I)

The player always starts the game as a member of the Universal Peace Enforcement Organization. With only four linear missions, UPEO (I) is tied with Ouroboros (II) for the shortest arc of the game.

The rising tension between Neucom and General Resource finally results in NEU attacking GR forces, ostensibly in retaliation for their previous illegal incursions. Viewing them as the instigators, UPEO Representative Gabriel W. Clarkson authorizes the use of force against Neucom. UPEO's rookie pilots Fiona "Fii" Fitzgerald, Erich Jager, and Nemo, reinforced by the famous ace Rena Hirose, attack and destroy Neucom fighters trespassing over the Expo City.

Mission Accomplished (MA) condition: Destroy the four initial targets within 2:59 minutes.

Bravado Waiapolo Mountains
Gilbert Park is placed in command of SARF's peacekeeping efforts. Nemo, Fii, Erich, and Rena are all transferred to SARF, and their first deployment in this role is taking down a Neucom radar site that is jamming a GR airfield in Waiapolo Mountains. Afterwards, news arrive that GR is providing new aircraft to SARF.

MA: Destroy all initial targets within 3:59 minutes.

Enter Dision Chopinburg
As part of cooperation between SARF and GR, Nemo performs joint training session with GR's ace Abyssal Dision and his wingman Keith Bryan. Their exercise is interrupted by NEU dropping chemical containers within GR airspace, and they fly to intercept them. Since the containers cannot be locked on, Nemo shoots them down with his machine guns.

MA: Score 3000 points before mission update and destroy the containers within 3:50 minutes after the update.

Paper Tiger Rocky Island
UPEO discovers a number of NEU units amassing near Megafloat and authorizes a preemptive strike. Since Rena's Su-37R is inoperable, Nemo, Fii, and Erich sortie without her, reinforced by Dision and Keith. Upon destroying the NEU forces, news arrive that Clarkson negotiated a cease-fire. Dision, discontent with the politicians' methods, offers Nemo to join GR in order to "change the world".

MA: Destroy all initial targets within 2:59 minutes.

In the end of mission 04, the player is presented with the first story-altering choice ("Decide"): whether to desert to General Resource or to remain loyal to UPEO. The former choice leads to the General Resource (I) arc; the latter, to the UPEO (II) arc.

UPEO (II)

The second UPEO arc is played only if the player didn't desert the organization in the end of mission 04.

In violation of the truce, GR attacks a NEU airbase and Nemo, Fii, and Erich are sent to quell the hostilities. Dision and Keith observe the skirmish from afar without interfering (they cannot be locked on). Afterwards, Fii expresses doubt about Commander Park's decision to intervene. Neucom supplies some of their planes to UPEO.

MA: Destroy all initial targets within 2:59 minutes.

Ghosts of the Past Hatties Range
Nemo and Rena, who finally returns into the air, are sent to pursue a GR surveillance plane through a narrow canyon while staying at low altitude. In pursuit, Rena suddenly recovers vague memories of the surrounding area and of Dision. Eventually, the spy plane leads them to a GR research facility, which they destroy.

MA: Don't shoot down the spy plane and discover the facility within 5:29 minutes.

No Clearance Expo City
This mission is only played if mission 06 was completed with an MA. It can also be aborted immediately after take-off with no penalties.

Nemo accompanies Rena on an unauthorized personal mission when Park orders them to turn around. If Nemo stays with Rena, they run into GR planes led by Dision immediately after take-off. During the skirmish, Rena verbally confronts Dision about taking the "Night Raven" away from her. Afterwards, their misconduct is overlooked thanks to their victory against GR, while Rena purges their flight data.

MA: Destroy all initial targets within 3:30 minutes.

Fragile Cargo Axel Bay
This mission is only played if mission 06 was completed with an MO or Nemo left Rena in mission 07.

A terrorist group of unknown origin sends an airship filled with biological weapons into the Axel Bay area. Nemo, Fii, and Erich destroy the chimneys it tries crashing into and then the hydrofoil with the escaping terrorists. After the mission, Fii tells Nemo about her sister Cynthia, who works for Neucom and wants Fii to join it, too.

MA: Awarded automatically.

Scylla and Charybdis Lambert Mountains
Erich and Nemo are tasked with escorting an R-505U piloted by Fii and carrying Representative Clarkson on a top-secret mission. They come under attack from a GR fighter squadron but manage to repel them, before Rena catches up with them and reveals the true nature of their mission: Clarkson is attempting to defect to Neucom along with other UPEO personnel on the plane.

MA: Awarded automatically.

In the end of mission 09, the player is presented a choice of shooting down Representative Clarkson's plane (or letting it be shot down by other pilots), killing Fiona and everyone else on board, or defending it from SARF and consequently deserting to Neucom. The former choice leads to the UPEO (III) arc; the latter, to the Neucom (I) arc.

UPEO (III)

The third UPEO arc is played only if the player let Fiona Chris Fitzgerald be killed in the end of mission 09. With nine missions, it is the longest completely linear arc of the game.

Reaching for Stars Comona Islands
SARF's ace pilots intercept GR's Antlion invasion above Comona Islands.

One-Way Ticket Sandbury Desert
UPEO sorties SARF's ace pilots to stop a train as reports emerge of GR scientists being kidnapped by Neucom.
Bug Hunt Chopinburg
Nanobites of Neucom origin have gone rogue, so UPEO sorties SARF to Chopinburg to eliminate them with ANB. The mission goes awry when Rena's Su-37 becomes infected, so Nemo engages to bomb Rena's plane with ANB.
Pawns in the Game Expo City
SARF's ace pilots sortie to Expo City—under jamming using Neucom's R-211 Orcinus—to bomb what they believe to be GR's military armory. The true nature of the mission is revealed to be a deception by Commander Park to instigate a war between two companies for the benefit of Ouroboros.

MA: Remain undetected by radar.

Damage Control Port Edwards
UPEO sends SARF's ace pilots on what turns out to be their last sortie under that banner to quell hostilities between GRDF and NEU pilots over Port Edwards. As soon as the mission ends, Supreme Commander Park disbands SARF, effective immediately.

Broken Wings North Point
Erich and Nemo embark on a mission to rescue Rena from Ouroboros on their own.

MA: Destroy the enemy planes in under 4 minutes.

Sphyrna Expo City
Erich and Nemo engage the heart of Ouroboros, the UI-4053 Sphyrna above Expo City.

A Canopy of Stars Expo City
Former SARF aces Erich and Nemo reunite against their former organization to assassinate Gilbert Park and his UPEO forces loyal to him.

Completing mission 12 leads to the ending "A Canopy of Stars".

General Resource (I)

This arc is played only if the player deserted from UPEO to General Resource Limited with Abyssal Dision in the end of mission 04. With 10 possible missions (including for hidden ones), it is the largest arc of the game, though only 7 to 8 can be completed in any given playthrough.

GRDF top ace Dision asks Nemo for an unauthorized reconnaissance mission to find the Night Raven. During the mission, Dision has an unexpected encounter with Rena.

MA: Laser Target all initial targets.

Partners Scofield Plateau
This mission is played if the player has completed mission 15 in time.

GRDF ace Keith and Nemo are partnered together to sortie against Neucom's power plants.

MA: Destroy updated target within 5 minutes of update.

Tainted Peace Lambert Mountains
GRDF's top aces sortie to assassinate Representative Clarkson, Fii, and the rest of UPEO personnel, who are attempting to defect to Neucom with essential intelligence.

MA: Awarded automatically.

Stratosphere White Valley
Nemo sorties to intercept six R-531s, while Dision and Keith cover the air base below. Keith finds himself in trouble when he comes under attack by a R-311 Remora.

MA: Intercept all six R-531 Moburas.

Welcoming Committee Comona Islands
This hidden mission is only played if the player has assisted Keith in mission 19 by destroy target marked R-311 Remora and consequently let some of R-531s escape.

GRDF sends Nemo and Keith together again to intercept a R-808 with vital GR intelligence.

MA: Destroy the shuttle within 1:30 minutes.

Technology Transfer Comona Islands
This mission is played if the player has completed mission 19 in time instead of helping Keith.

Dision and Nemo are sent to defend an Antlion squad to invade Riass Space Center. An emergency mission is announced when a R-352 is launched to intercept GR's OSLs.

MA: Destroy all initial targets, the first Antlion squad must survive, and the R-352 be destroyed.

Claustrophobia Amber Mountains
This hidden mission is only played after completing mission 1A.

GRDF receives intelligence on a Neucom missile base, so they send Keith and Nemo to bomb the base.

MA: Destroy all initial targets under 6 minutes.

Dilemma Petrol Coast
GRDF sends their three ace pilots to the Petrol Coast Fjords where a Neucom naval resupply base is discovered.

MA: Destroy all targets fleet in 8:00 minutes.

In the end of mission 1D, the player is presented a choice of deserting with Abyssal Dision again, this time to Ouroboros, or remaining loyal to General Resource. The former choice leads to the Ouroboros (I) arc; the latter, to the General Resource (II) arc.

General Resource (II)

The second General Resource arc is played only if the player didn't desert the organization along with Abyssal Dision in the end of mission 1D.

With the situation in Usea deteriorating, Neucom amasses an armada of naval fleets and NEU pilots at Megafloat. Nemo and Keith are sortied to destroy all of their war assets with GR's XFA-36A Game. During the skirmish, Nemo hears voices coming from people forced into sublimation.

MA: The kill count of planes shot down must be higher than Keith's.

Heart of the Serpent Eusian Ocean
Keith and Nemo scramble to hunt down the head of the serpent, the UI-4053 Sphyrna.

Geofront Attack Geofront (St. Ark)
This hidden mission is only played if the X-49 Night Raven in mission 1F takes enough damage within 3 minutes.

The Night Raven and Rena survive and escape through Geofront while Keith and Nemo give pursuit. They destroy the pillars supporting Geofront to activate a self-destruct sequence in an attempt to trap the Night Raven in the rubble.

MA: Awarded automatically.

Casualties of War Port Edwards
Keith and Nemo face Rena in a final showdown, finally destroying the Night Raven along with its pilot. Immediately thereafter, Dision returns with a superfighter of his own for the last showdown between the aces. Keith ultimately sacrifices himself to destroy Dision and put an end to Ouroboros.

Geopelia Port Edwards
GRDF sends Nemo, their last remaining ace, to intercept a group of XR-900 Geopelias, believed to be Neucom-made, over Port Edwards.

Completing mission 22 leads to the ending "Geopelia".

Ouroboros (I)

This arc is played only if the player deserted from General Resource to Ouroboros with Abyssal Dision in the end of mission 1D.

Liquidation Megafloat
Rocky Island
This hidden mission is only played if the player has let at least one V-22B helicopter escape in mission 23.

With the rest of Neucom's personnel safely evacuated, they mount a counterattack against Ouroboros with everything they have. Dision and Nemo return the favor with an attack on NEU of their own. Dision declares Neucom finished and caps it off with the destruction of Megafloat with Night Raven's Laser.

Archnemesis Expo City
Dision and Nemo fly over Expo City to finish off the already-weakened UPEO and assassinate Gilbert Park. As soon as the mission ends, Rena's memories suddenly return with accidental assistance from Nemo.

Memory Error Rocky Island
Buddies are reunited once again as Keith and Nemo engage in an aerial showdown against Rena and Dision. During the dogfight, Keith crashes his plane through the Night Raven's wing and orders Nemo to shoot both of them down, taking Rena down at the cost of his life. And finally Nemo destroy the Sphyrna, the HQ of Ouroboros at last.

Electrosphere Rocky Island
Dision and Nemo engage in a final dogfight inside the confines of the Electrosphere.

Completing mission 27 leads to the ending "Electrosphere".

Neucom (I)

This arc is played only if the player saved Fiona Chris Fitzgerald's life and deserted to Neucom Incorporated with her in the end of mission 09.

Zero Gravity Outer space
This mission is played if the player has ignored Cynthia's orders in mission 28 and destroyed all mission targets indiscriminately.

Neucom sorties Nemo in what would be Strangereal's first and only space battle to destroy four GR's Orbital Satellite lasers.

MA: Destroy all 4 targets before time runs out.

The Prize Eusian Ocean
This hidden mission is only played after mission 29.

A Neucom Recon Satellite has crashed in the middle of the ocean, so NEU sends their aces to intercept GR's Recovery team, while defending their own.

MA: Destroy initial targets under 1:55 minutes/Update targets under 2:05 minutes.

Utopian Dreams White Valley
GR is amassing an air force squad against Neucom, so NEU sends Cynthia, Fii and Nemo on a preemptive strike, which becomes their last mission together. As soon as the mission ends, Ouroboros starts their revolution, and Cynthia breaks her ties to Neucom.

MA: Remain undetected by radar.

In the end of mission 2C, the player is presented a choice of deserting to Ouroboros with Cynthia Bridgitte Fitzgerald or remaining loyal to Neucom. The former choice leads to the Ouroboros (II) arc; the latter, to the Neucom (II) arc.

Ouroboros (II)

This arc is played only if the player deserted from Neucom to Ouroboros with Cynthia Bridgitte Fitzgerald in the end of mission 2C. With only four linear missions, it is tied with UPEO (I) for the shortest arc of the game.

Cynthia and Nemo make an alliance with Simon to destroy the Night Raven. After destroying all Aeon Generators that power it, they manage to take down the superfighter and Ouroboros along with it.

Neucom (II)

The second Neucom arc is played only if the player didn't desert the organization along with Cynthia Bridgitte Fitzgerald in the end of mission 2C.

This hidden mission is only played if the player has shot down the Sphyrna in under 1:30 minutes in mission 32.

Despite taking heavy damage, Sphyrna is still operational, so NEU recalls Fii and Nemo back to Megafloat for another attack on it. Before the mission ends, Cynthia engages the NEU aces one last time and is shot down by Nemo.

Revenge Gulf of St. Ark
Neucom's pride and glory, Megafloat, is destroyed by the Night Raven. NEU aces Fii and Nemo avenge Neucom by finally destroying Sphyrna.

Tunnel Vision Geofront (St. Ark)
Although this mission is numbered 37 in the game codes, it is played before mission 35.

With the Sphyrna destroyed, Rena in the Night Raven and Dision in Aurora flee to Geofront. Nemo and Fii enter the Geofront Tunnel Network to hunt down the last of Ouroboros aces.

MA: Complete mission in 4:00 minutes.

Sole Survivor Geofront (St. Ark)
Fii and Nemo, with some assistance from Simon (hacking the Night Raven's Aeon Generator), engage Rena and Dision in a final dogfight, avenging Neucom and Fii's Sister, respectively.

MA: Awarded automatically.

Completing mission 35 leads to the ending "Sole Survivor".

Endings

There are five ending cutscenes in the game. None of them has a proper title, therefore they are referred by the titles of their respective preceding gameplay missions below.

A Canopy of Stars

Having defeated both Abyssal Dision's Ouroboros and the treacherous Commander Park, Erich wonders out loud what he and Nemo are supposed to do now. Down below, the remains of the Night Raven wash ashore and Rena emerges from it unscathed. As she takes off her flight suit (not bothered by her Silverstone Disease because it's nighttime), Erich and Nemo's fighters make a low pass over her. Erich calls out to her and she calls back, waving her hands.

Geopelia

Nemo's XFA-36A Game and the capered Geopelia land side by side on a General Resource airfield. A news report muses about the Geopelias' origin (as neither Neucom, nor Ouroboros are believed to be behind them), as well as on Nemo's identity, as a camera close-up reveals that the Geopelia cockpit is empty.

Electrosphere

As rescue teams recover the remains of Dision's Aurora, a news report reveals that no remains could be found among the wreckage. The reporter muses on whether the flight data records will shed any light on the mystery of the Ouroboros' mastermind who was last observed boarding this plane.

Self Awareness

Immediately after shooting down the Night Raven, Cynthia and Nemo are contacted by Simon Cohen who asks them to come back to Neucom. Cynthia leaves that choice up to Nemo, who doesn't answer. Back at the Neucom HQ, Simon watches a news report of an unprecedented truce between GR, Neucom, and UPEO who agree to cooperate in rooting out the remaining Ouroboros agents amidst their ranks. As the report ends, Simon commends someone's actions, calling them "a good kid".

Sole Survivor

Having defeated Dision, Fii thanks Nemo for always helping her and announces that she will leave both Neucom and piloting behind. Some time later, Fii is in her apartment, watching the news that Dision was a sublimated human. She still grieves for Cynthia but is shocked to receive a video message from her. In it, Cynthia asks Fii not to feel sad about her because she continues to exist in the Electrosphere—and it is beautiful. As the message ends, Fii is overcome with emotion, uncertain whether to cry or to laugh.

Epilogue

The epilogue or true ending of Ace Combat 3: Electrosphere is unlocked by clearing all five regular endings and plays after the final ending that has been cleared. In it, Simon Orestes Cohen contacts Nemo to reveal that he is an artificial intelligence created by Simon to explore various paths leading to the destruction of Abyssal Dision, whom Simon blames for the death of Yoko Martha Inoue. All of the events depicted in Electrosphere are thus revealed to be completely fabricated, and Simon asks Nemo to forget about them, as he now releases him into the real world. As Nemo is being released, Simon cryptically comments that some new game is beginning.

Hidden missions

Some missions are present in the game resources but can only be accessed via a GameShark program. They are not part of any "official" story branch.
